An arcane enchanter is the station for the Enchanting skill. Three things happen there: learning an effect by disenchanting an item, placing an effect on plain gear, and recharging a weapon whose charge has run down. All three need filled Soul Gems.
Disenchanting
Disenchanting destroys the item and teaches its effect permanently. It is the only way to learn effects, and the enchantment strength of the item you break has no bearing on what you learn: a weak Fortify Smithing ring teaches the same effect as a strong one. Unique artefacts generally cannot be disenchanted.
Enchanting And Recharging
Placing an effect consumes a filled soul gem, and the size of the soul sets the charge pool on a weapon. Armour enchantments do not use charge at all, so a petty gem serves as well as a grand one there, which is worth remembering when gems are short.
Recharging a weapon spends a filled gem to top up its pool. Azura's Star and The Black Star do the same job without breaking, which over a playthrough saves more gold than most enchantments earn.
